linear regression motion

Dear experts

I would like to know how motion can influence subsequent analysis in conn.
It is not entirely clear to me how exactly motion is (linearly?) regressed out (across 3 translational and 3 rotational parameters).
Could you possible explain how conn deals with motion? If not, could you perhaps show me where I can find the source code that regresses out motion?
