RE: repeated measures resting fMRI

Dear Sven,

In general a "session" in CONN refers to a single continuous acquisition of functional data. E.g. two separate resting state runs within the same day are two "sessions" in CONN, and similarly two separate resting state runs across different days are also two "sessions" in CONN), and this is totally independent of how you are planning to use/treat those sessions/runs in your analyses (e.g. whether you care about / would like to analyze the difference between those two runs or not). In the case you describe you would specify 2 as the number of sessions per subject.

In contrast, "conditions" in CONN refers to any individual cells/levels of your within-subject factors for any arbitrary repeated measures factorial design, and CONN is typically going to compute connectivity measures separately for each individual subject AND each individual condition. In CONN you may define conditions in any way that you wish, whether by combining data from multiple or individual sessions, using the entire duration of individual sessions or just some segments/portions of those sessions (e.g. block designs), etc. In the case that you describe you would simply want to define two conditions (e.g. pre and post), and associate the first condition (e.g. pre) with the entire length of session1 and the second condition (e.g. post) with the entire length of session2

Hope this helps

my apologies for this basic question. I am rather new to CONN, the terminology is sometimes not quite clear to me and I want do avoid errors in model setup

I have around 20 individuals x 2 runs (identical resting fMRI)

I want to do a repeated measures comparison of run 1 vs run 2 across the group

When I enter the data in CONN, I have CONDITIONS and SESSIONS

the CONDITION is identical (resting fMRI), and I have 2 SESSIONS per individual, so I want to compare CONDITION 1 SESSION 1 vs CONDITION 1 SESSION 2.

I must admit that I did not find out (without doubt) how to setup the experimental desing

any help is highly appreciated !
