Checking Voxel-to-Voxel was the only option I checked when I did the first iteration of the analysis (I was under the impression that I could do gPPI as part of a voxel-to-voxel analysis, but I am no longer sure this is the case) so the ROI-ROI and ROI-Voxel analyses weren't checked. I believe the error I described may have been a result of this. Once I enabled both ROI-ROI and ROI-Voxel options I was able to run the denoising just fine and proceed to the first and second level analyses.
Are having these options check required to do the voxel-to-voxel analyses? If not, I am happy to send that conn_*.mat file with the information on it.
